My situation: came here in fall 2003, graduated in august 2007 and started working full-time in a company using OPT this October. Do I need to pay SSN, Medicare tax while using OPT to work?

No you don't ... but some small companies charge you anyway. I heard that if that happened, you could fill a form to get it back in the tax season.
After you stay in US for 5 years, your tax status changes to resident alien. Then you need to pay SSN and medicare, no matter you are F1 or H1.
