学生身份大于5年是resident了，扣ss和medicare.
you better double check with your company. ssn/medicare is not your responsibility only. your company needs to pay the other 50%.
for yourself, you can easily pay your ssn/medicare when you file form 1040.

I would suggest that you talk to hr department of your company first to see what they want to do.
for the ssn/med you may owe for years 2006 and 2007, 1040x should do.
